take the top off the transmission first. if it looks good, save your money and leave it be. if a problem shows up, you can pull the rear axle in an hour or 2 to get the trans out.
I've driven 40,000+ miles in 5 different Model As and have not had to replace any transmission innards yet.

unless the crankshaft is counter-weighted, stick with the stock flywheel. I put a lightened in one of my cars and did not like the changes it seemed to make in idling and general driveability.

if you have float-a-motor mounts, replace them with stock mounts.

just my not-so-humble opinions based on what has worked well for me.
have fun and do not take the Lord's name in vain too often while installing that engine.
