New owner engine questions

I just got a nice 29 two-door with a rebuilt engine that has yet to be installed. The transmission is in the car. I have been told that I need to remove the transmission and then install engine and transmission as a unit, rather than just installing the engine. The reason given has to do with some bolts that are otherwise inaccessible, but my various manuals suggest that it can be done either way. Any advice on that? Also, I think it would be wise to replace the throwout and pilot bearings while I am at it. I see in Mac's that there is both a bearing type pilot as well as a bronze oil-lite pilot bushing. Any thoughts on the pros and cons of those types?
